Granted it's not impossible to work with, but it's a pain in the ass. I've seen this in quite a few games and was wondering if there's some specific encoding for it or something.

Write a tool thatis able to extract to a PC-compatible format (e.g. TGA, or the clipboard) & import it back into the ROM.

I'm not sure what tool you're using there, but assuming it's TLP or something similar, it looks like you could just adjust the start offset with + or -.
