1. Anyone who has tried making a SMB3 hack has certainly noticed the lost levels, which it seems they were used for testing purposes by the developers. I would like to use them as part of other levels.
For those that haven't noticed, just about every level is actually made up of two levels. For example, the secret in the pipe on the first level of the original game takes you to another area completely, then you go back to the original level to finish it. Many castle levels use these two levels and a series of thick walls to make the player think he's going through a variety of rooms, when he's actually just going between the same two places.
So for the first question, how do I control which levels connect to one another? I know how the pointers work as far as getting the player to come in at certain heights and in a certain way, but how do I choose which level they "warp" to?
2. I want to change the items given by the hammer brothers levels that you see on the map, but those levels work very differently. I don't see any chests or bytes to change the item. Furthermore, the way the enemies work is quite different because they all seem to be normal hammer brothers in the utility, yet they come out as different enemies in the game.
Can someone help explain the hammer brothers levels, especially with how I can change the item that they give?
Any assistance would be appreciated.

I think I can help here. O change the connection with other levels you must reach level specific data and then paste it in the level which you will be initially teleported. for example: it is the normal connection from level 1 to level 1 bonus area. Now that you know how to reach the level data for different levels(see the image), you can use them!

I got it to work! The whole time I saw those numbers I was afraid to mess with them for fear of messing things up. Now I understand how they work a whole lot more. This opens up loads of possibilities. Thank you so much for helping me out!

There is a hack out there that changes the world 1 map to access only the lost levels. There is also a SNES version.

There are also a few unused graphics in SMB 3 Maybe one could integrate these.

*ahem*
4x∫pM(SMB3)dx = T3, where p is “Pongâ€, M is “Madden ’98â€, and T3 is “Tekken 3â€.
The proof of this is left as an exercise to the reader.

Snap... College Calc was over eight years ago. My feeble attempt (without consulting Jimbo's Sandbox or the like): Four times the antiderivative of SMB3, across the range of Pong to Madden '98, equals Tekken 3. (If I weren't totally burned out from work I'd contribute an equation involving orgo.)
